The universe in the last S3 episode was the Blue Universe IF the Red Universe was destroyed by the use of the machine. Note that there was reference to the attack on the WTC as well as the completed Freedom Tower (the replacement for the WTC) thus it has the same history of the Blue Universe. There is no 3rd universe (unless it is where the new shape shifters are coming from). What we are seeing is the Blue (and Red) universes that resulted from Peter not growing up in the Blue Universe due to September (the Observer) not saving him from drowning after Walter brought the Red Peter to the Blue Universe. This caused the history of both universes to be different from that time forward.

We have been in a de-facto 3rd universe since the last shot of season 3.
Also, did Peter's flashforward in the machine really happen, I don't think it's the future of the blue universe.
